Immobiliser Kicking In!

I can drive my Ford Focus Zetec diesel, 14 plate, nearly 19,000 miles from work to home (25 miles but travelling in city bypass). Once I park up, if I jump back in the car the immobiliser has kicked in and it takes over an hour before the car will start. No idea what is going on. Garage cannot find any fault. Happening every day, green flag called out twice for same fault so now reducing cover. Bought car in February this year from Arnold Clark. I am wondering if something is overheating which takes over an hour to cool down before allowing the car to start again. Any ideas and where do I stand with warranty and Arnold Clark?

The car is still under Ford warranty - take it back :)
