Ford Fiesta 1.4Tdci Engine Swap Problem. Help

Recently I have swapped an engine from a 1.4TDCI 06 plate fiesta as it blew a rod out of the block. Now, the engine we have just put into the fiesta is HEAVILY smoking especially on a morning and missing. the original engine from the car has an electronic EGR valve and the engine we have replaced it with came with a manual one, so we swapped the manual EGR with the electronic one. Before the original engine blew the rod, it ran perfect with NO SMOKE what so ever. The rocker cover has also been swapped over to allow the fittings for the EGR to be right. We have changed the injector which was situated in the cylinder with the broken rod as it might have damaged it and had them all tested by a leak off testing kit and everything seemed fine.

Any help would be appreciated, thanks in advance :)
