water in boot well

Help

I'v got a B Max 2014. The problem that I have is the boot well gets flooded when it rains. I can see it comes into the boot from holes at the side behind the left panel where these are taped over by Ford during manufacturing.

Has any body got any suggestions on how to repair the problem?
