Engine swap 1.6 to 1.4

Good afternoon.

New to the forum and looking for some advice please.

So I'm in it neck deep at the moment.

My friend had a 2004 1.4 fusion semi auto good engine, mot write off. 

He has a 2008 1.6 auto engine no good. 

So we took the engine out of the 1.4 and put it in the 1.6, used the ecu out of the 1.4 which I've manged to program to the 2008 model. 

All coms good, everything communicating as it should. However! When I crank the vehicle, it cranks for a second then stops. If I unplug the crank sensor it cranks  but won't start. 

So I'm guessing the crank angle is different between the 1.4 and 1.6! So the metal plate on the flywheel is in the wrong place. 

So now I'm stuck thinking what to do. Apart from take out the gearbox, remove the flywheel, grind off the metal tab that the crank sensor picks up and weld it in the right position? Or can the ecu files be modified to change the crank angle pickup point?

Any suggestions would be appreciated.

You know what I've been scratching my head for a day or 2, I've just noticed there is a little plastic bracket that houses the crank sensor. And the crank sensor is in a different position on one engine to the other.

Obviously I didn't get the memo about the reluctor rings being in different positions between a manual and auto. Or notice!

I've just taken the housing out of the broken engine. It's not plastic it's aluminium. It actually says auto on it! I'm guessing the other one says manual doh.

Edit - Nevermind.  Misread the OP.

Today I've taken the engine back out. Removed the gearbox, flywheel and change the crank sensor mount! 

Put it all back together, put the engine back in, turned the key and it's fired up. Running sweet.
