Ford Focus Throaty Engine Noise

long story so won't bore you with details - but basically had to have a new engine from ford - so far it has done 2000-2500 miles since engine was replaced in december 2010. not yet really driven it hard as wanted everything to bed in first. it has had a few motorway runs, the most recent being last night 100 mile round trip and it drove fine. Drove it to work about 30 mile round trip today and all fine but when I just started the car up it sounded really throaty! popped the bonnet to have a look and couldnt really see any problems but it just didnt seem to being running properly. However I drove it and accelaration wise etc all seemed okay no hold back but saying that I only popped round the corner to the shop so didnt get up to any sort of speed in it. Any thoughts anyone? don't want any more major car problems as I have had a gutful over the last few months to last me a lifetime! Going to call ford in the morning and see if I can drop it in for them to do a check. Strange as it has driven fine since the engine replaced until today! any help appreciated.
