MK3 1.6 TDCi Econetic stuttering above 110 km/h after (manual) transmission change

Hi everyone,

as the title says, if I accelerate above 110-120km/h the engine starts to stutter, if I maintain the speed or below its fine. 
There is an other issue, when I shift into the 6th gear, the car starts to show me that warning (number of the actual gear with an arrow), that I should shift up into 6th gear, even though I already did that, and the icon starts blinking.  Honestly it feels like its only happening when I change into 6th gear and the car got confused. 

I read the codes:
P0113:00-28 (Intake Air Temperature (IAT) sensor 1 circuit input high)
P0825:00-2C Gear level push/pull switch circuit (shift anticipate)

I tried to clear these but they are back again. 

The car is an Focus Turnier Mk3 from 2013.03, it has an 1.6 TDCi Econetic engine (105hp/77kw).

Should I try to clean the MAF or reset the ECU? I'm out of ideas.

I forgot to mention that the cruise control doesn't work either. When I turn it on, immediately after that it disables itself.

So I took it back to the shop, they replaced the Gear Position Sensor, and its the same. I told the shop, and they told me they have no idea. 
At this point, I'm totally clueless. Should I reset the PCM module with Forscan? Or just disconnect the sensor?

The wrong gearbox has been fitted.

If yours is an actual Econetic spec, they have a longer ratio box for better economy & lower emissions.  The PCM will be seeing the wrong engine speed vs road speed, especially in 6th gear, which is what is causing your faults.  

It may be possible to adjust the type of gearbox in Forscan, so that the PCM is matched to the new one.

That makes sense, because since they changed I noticed that I have to shift up earlier than with the previous transmission.

I'm not gonna lie, not really happy right now.

I'll give it a try, and adjust the gearbox in Forscan, if that doesn't work, I'll bring back the car to the shop, but honestly, I'm sure they are not going to replace it to an Econetic one.

As far as I know only the final drive ratio can be changed in the configuration. 

The ratio of each gear is programmed into the PCM software and can not be changed without modifying the software.

So I have these options:

It was on "44 - B6, Manual 6-speed, FWD". I set it to "01 - Manual, 6-speed, FWD". And nothing really changed (for example the upshifting indicator doesn't), but I only went to a very short ride. 
I have no idea which one would be the correct, should I go through all of the 6spd options?

And I think I understand the problem here. So it is doesn't matter if I change the gearbox type, because that is not going to change the ratio, right? 

I guess I have to take it back to the shop (hopefully) for the last time, but sadly I'm 99% sure they don't know what kind of gearbox was in the car, and it's gonna make the process much more longer.

Hi, I have the same problem. Did you manage to get it sorted via software/programming? My original gearbox is cv6r7002nd now it different as I have had a new transmission too.

ENGINE: ngda

bhp: 105bhp

I couldn't solve it with programming, had to take it back to the same and had them change back the transmission to the original.
