Does keeping eco mode always on for 500+ miles create issues with the car?

Like lack of battery charge?

As Alex suggests, not in itself, no. 

You don't mention exactly which version you have. The Mk 8 (from late 2017 67 plate) is noted on here for having battery charge issues.

This is exacerbated if your pattern of driving does not suit the "intelligent" charging system which could be the case here. 

In most instances a regular top-up charge with a "smart" battery charger (e.g. Maypole, Noco, or C-tek) is the answer, though at 6 years a modern battery could be nearing the end of its life.

Incidentally, "eco" mode doesn't do anything particularly clever - it just dulls the accelerator response and may limit the a/c fan speed. Most people can achieve the same or better results with careful driving in normal mode.
