Transmission Malfunction even when I install a new trans.

Hey Everyone,

My focus MK3 2013 recently gave me the Transmission Malfunction Alert. After the mechanic trouble shoot we decided to change out the clutch and forks for new ones. 

This didn’t fix the problem so I decided to buy an entire transmission which the mechanic then used my new clutch and forks in it. This transmission also came with a relatively new TCM so all seemed to be ok. 
 

after installing the “new transmission” the car worked pretty well for some days but after taking it through the mountains, the Transmission Malfunction Alert came up again. When this alert comes up, the car is unable to accelerate however when I shut it down and waited 1 hour for it to cool, it worked again. I didn’t run the car for much longer as I didn’t wanna damage anything further. 
 

I am now in the situation where I’m not sure where to go from here. 

any ideas or help will be appreciated. 
has anyone ever had this problem ?

    Need to get the codes read. Something that can read both buses and Ford specific codes not just a generic reader. You can use a laptop with a vlinker FS and Forscan.
