I believe I've found the issue, I did have a leak from the roof rack but that will drip onto your luggage cover near seat belt. 

Where the cables go from boot into car body, car body side I believe when you shut the boot it slightly twists the rubber and allows watwt in. I have stripped out rear five sears, removed rear carpet, removed side panels on affected side and done numerous hose pipe tests. 

Will be sealing tomorrow and checking. 

The water from this leak made its way to sunken compartment behind passenger seat. I omly noticed when I saw mold around the sunken compartment. 

Will post pics if I find out how.

Ford say water ingress is not covered under warrranty, but our book doesn't say that. 😞

Had the same problem with our s-max. It's caused by the air conditioning condensation drain getting blocked, so it basically overflows into the footwell from the bottom of the heater matrix behind the plastic trim. It just continually drips and soaks everything through. It's a pain to get to it though. You ideally need a pit or a lift to get access. It's hidden behind the heat shield that runs under the car just behind the engine bay. If you undo the circular clip/locator at the front of the heat shield on the drivers side and pull it back you should see a small white plastic pipe sticking out about 1cm. Get a tie wrap and push it in about 8cm or so and wriggle it around and water will drain out once the blockage is cleared. It's difficult to see, but there's a photo on the link below. It's the white stub pipe pretty much in the centre of the photo.

That's a 2006 smax, 1.8 diesel version for reference.

Something similar happened to my 2014 smax.. last October when there was heavy rain I had a puddle in my drivers footwell.. like.. literally a puddle.. I kicked up a stink and managed to get it covered by the warranty..  (I was told it was to do with the air con and that something had come off) anyway seemed weird as it only happened when driving in heavy rain.. fast forward to a month ago I drove through heavy rain and the puddle came back.. I collected my car from Ford garage today and they said it was the drainage valve and that the reason for the water overflow was because the valve was blocked.. he said it was the same part they were replacing back in October.. they tried to charge £450 to include drying of the carpets... I said I'll dry them myself and the cost went down to £250.. anyway when collecting today they said it was same problem as last time and they were replacing the same part... I assumed the air con and drainage valve was same thing.. after reading these comments doesn't seem it is.. so now I'm wondering if they are ripping me off .. at first I argued the point saying I'm not paying if its been mis-diagnosed but they assured me it was same part being replaced..  but I remember the conversation back in Oct when the mechanic said don't be too heavy on the carpet with your feet as you can dislodge the air con pipe.. but now im being told it's the drainage valve due to crud getting in possibly from leaves etc..
