Rusting stone chips

my mk7.5 Fiesta seems to have quite a lot of stone chips that are relatively small but do have rust in them. All over the bonnet and doors. What do you do with them? Is it too late to use a touch up pen? 
 

I’ve tried scratching them with my nail thinking it was tree sap at first but it turns out it’s rust. There’s maybe 30 dotted around with rust and maybe another 30 without rust. As I say, they’re relatively small. Most of them are only visible when you get up close, I only noticed it when I was looking quite closely.

 

I won’t deny I’m panicking since I don’t want rust to set in properly. Anyone else got this with theirs?

Are you 100% sure they're stone chips? There is a possibility of it being iron particles from atmospheric pollution that embed themselves in paint, then rust, but it's the particles that rust, not the car. It's particularly noticeable on white cars. It's sometimes referred to as rail dust.

I think there have been a couple of threads on here on this topic, but a quick Google should bring up more info and various suggested products to help remove it.

If some of them are genuine very small rust spots, I normally use a very fine glass fibre brush to remove the corrosion, then apply rust treatment/primer/touch up as appropriate.
