immobiliser problem

please could someone help me with my ford focus 2009 

this all started when i changed the battery in my key fob, i went to the car and it locked and unlocked all ok , then i got in the car and when i went to start the car it turned but the engine wouldn't turn over , i left the car for a few hours and then i got in and tried again , this time the engine turned over but wouldn't start, so i left it again and then when i went to the car it wouldn't lock or unlock using the key fob , the car wouldn't even turn over , now when i unlock the car using the key the alarm goes off , i can turn the ignition on and all the lights come on on the cluster , so after 2min the alarm resets , 

I'm baffled what it could be , I've put a new battery on the car just in case , i called the AA out and he said it was the cluster its a common fault on the focus , so i had the cluster checked repaired and was told it all works fine , so i put it back in the car and turned the ignition on and again the alarm went off 

can anyone tell me what the best way forward to get this situation resolved
