I am having a similar issue now.  No major collision in the past few years but a shop lost my key and got it reprogrammed and gave it back to me with the immobilizer error.  They sent the programming guy out to come reprogram my factory key into the system along with the replacement key, but the warning persists for the first few minutes every time I drive the car.  After that it goes away and doesn't come back until the next startup.  I tried disconnecting battery for 5+ minutes but no luck.  Did you ever get yours sorted out?
